Auckland Transport said commuters should expect delays and cancellations as it worked towards returning to its normal service.
All services should be fully operational by 2pm, it said.
Earlier, commuters were off-loaded from trains at station platforms, while trains between stations were moved to the nearest station so passengers could off-load safely.
One commuter told Stuff he was stuck on the train for more than one hour.
The commuter said his ride was supposed to take 10 minutes but ended up being an hour and 30 minutes.
Auckland Transport spokesman Mark Hannan said the organisation apologised for the inconvenience.
'We're in the hands of KiwiRail, we don't operate the signals,' he said.
KiwiRail chief operating officer Todd Moyle said the fault was caused by a localised power failure in the system and trains were halted as a precaution.
KiwiRail was working to identify the cause of the failure and apologised to commuters for any inconvenience, Moyle said.
Meanwhile, New Zealand Transport Agency said there were delays back to Newmarket on the southern motorway following a multi-vehicle crash near the Ellerslie-Panmure Highway interchange.
A crash in the North Shore suburb of Birkdale had closed Birkdale Rd, between Eskdale Rd and Salisbury Rd.
There was a detour via Eskdale Rd and Salisbury Rd for traffic heading in both directions.
